The upgrade parts for the jk will be cheaper then the fj. The reliability of the jk is much less then the fj never mind quality of the vehicle. The resale value will never compare between the two.

If you go with the JKU get the cheapest one and add the parts you want to use aftermarket. Because there are so many options you will spend a lot more for the Rubicon model then you will building a better version using Dana 60s and the proper gearing for the tire size you end up running.
