With any tire, the lower the pressure, the wider the sidewall-to-sidewall distance. Yes, the tire is more flexible. More sidewall will be exposed to surface hazards. A sharp side rock doesn't care about flexility.
Airing down your tires also increases your exposure to sidewall damage. Depends on the dirt. I air down when the surface requires additional traction. Some dirt roads are fine at manufacturer's recommended cold pressures. Also, one needs to consider weight of the rig, as one size does not fit...
It really depends on what you want to do off-roading. I'm completely fine with a stock Rubicon, as I don't do any crazy rock hopping. I find the stock Rubicon, with sway bar disconnect and front and rear lockers more than capabable to get where I want to go pulling my Turtleback.

I carry a 4 gallon Rotopax on the spare tire carrier on the back of my trailer. I have never had to use it, but I like having the buffer of fuel. You never know what kind a detour you will need to make.
